I looked at the tdwg-content archives to try to figure out which of the last two emails that I wrote were actually sent out to the list. This one below does not show up in the archives because "An HTML attachment was scrubbed...", apparently the actual email. I'll try sending it again in hopes that the message actually survives. The other message that contained comments about Douglas' example files (and which actually had attachments) never came to me, but shows up in the archives at http://lists.tdwg.org/pipermail/tdwg-content/2016-August/003642.html I'm not sure what is going on with the listserv, my spam filter, or both. However, I wanted to make a few general comments to express how I think about the use of RDF in the biodiversity informatics context. Before embarking down the path of exposing metadata as RDF, I think that one needs to ask the question: "Why do I want to expose RDF?" There are several things that you get with RDF: 1. It's machine-readable. 2. It's a W3C standard that enables linking resources described by different data providers as a graph. 3. RDF triples from different sources can easily be aggregated in a triplestore and be queried using SPARQL. 4. It is compatible with machine reasoning. If all you care about is item #1, then RDF is probably more trouble than it is worth. There are more conventional means for providing access to data without requiring human intervention, with vanilla JSON being a prime example. If your primary concern is breaking down data silos (i.e. you like the idea of Linked Data), then item #4 is probably more trouble that it's worth. Machine reasoning is possible, but carrying out effective, non-trivial reasoning, requires a clear idea of what kind of reasoning you want to undertake and careful thought about how to structure the RDF. RDF isn't the only way to achieve item #2. Although JSON-LD can be valid RDF, it doesn't have to be. There also other popular non-RDF graph database options may be less troublesome if all you care about is linking data as a graph. It seems to me that item #3 is the sweet spot where the potential benefits of using RDF could outweigh its hassles. IF multiple data providers exposed their data using a consistent graph topology, a machine could harvest triples from the various providers, throw them into a standard triplestore, and other machines could query the aggregated data using SPARQL to ask interesting questions. All of this could be done in an automated fashion, with little or no human intervention. (There is the additional problem of providers disciplining themselves to using consensus URIs to identify resources that would be linked across data silos rather than minting their own new ones, but that's a different issue that I won't get into in this email.) However, if the multiple providers each use their own graph topology, then there are problems. Simply merging the triples into a single graph would be no problem. However, constructing a query that would work with every possible graph model that providers dream up would be virtually impossible. So if one aspires to merge RDF triples from multiple providers, the burden of enabling querying that will work with all data can fall at three places in the workflow: 1. The burden could fall on *providers* to discipline themselves to follow a consensus graph model. This requires them to express their triples as a graph that might not correspond to their native data model, but once that is done, no further action would be required down the pipeline. 2. The burden could fall on *aggregators* to "clean up" triples as they are ingested into the triplestore. For example, it's not difficult to create SPARQL construct queries that would add nodes that aren't present in the providers data but that are needed for consistency with the graph model used by the aggregator. However, that would depend on the aggregator to create a sort of "mapping" for each provider that uses a different graph model. It's likely that would require at least some human intervention, which is at odds with the goal of automated machine discovery and ingestion. 3. The burden could fall on the *users* who want to query the aggregated triples. The "dirty" triples from multiple providers following differing graph models could just be thrown together in a triplestore. Those who want to query the data would have to create complex queries that were designed to catch all of the variations in graph topologies that providers might reasonably dream up, or else risk missing some results that might be important. It seems likely that this approach would be doomed to failure. Who would want to waste their time doing all that work when there would be a high probability of missing some results anyway? Although the second option would probably be feasible, in order to achieve the real promise of RDF for our community, it seems to me like option #1 would be the way to go. Bringing this back to the specific example of Douglas' data and Darwin-SW, Darwin-SW was designed with the intention of facilitating aggregation of RDF metadata from diverse sources: traditional museum specimens, event-oriented occurrences (bioblitzes, trawls), mark-recapture, repeated samples, collection of tissues/DNA without collecting the organism, camera traps, observations without collection (e.g. birder observations), etc. Every one of these categories of data providers are going to have some part of the Darwin-SW model that they don't care about. Museums may care about specimens but not organisms. Birders may care about organisms but not specimens. Bioblitzers may care passionately about events with many occurrences, while mark-recapture people may think that events are useless since every occurrence happens at a separate event. In order for Darwin-SW to work as intended, each kind of provider is going to just have to bite the bullet and create nodes for every kind of resource in the Darwin-SW model whether they like it or not. This is very much NOT in the wild-west spirit of RDF where Anybody can say Anything about Any resource. But if one cares about standardization, one will follow the template even if it doesn't fit perfectly with the provider's situation. In writing Darwin-SW, we rigged it (some would say poisoned it) with semantics that cause a graph to become inconsistent if the Darwin-SW object properties are used to join classes in a way that's inconsistent with the Darwin-SW model. I won't go into the details here - you can read about them in section 3.2 of the paper [1]. We've received some criticism for doing that, and perhaps it was a bad idea. But that's the way things stand at the present. It's a sort of veiled threat that says, "there's nothing to stop you from using the Darwin-SW object properties inappropriately, but if you do, you will create a graph that a reasoner will flag as inconsistent". If a provider is bothered by that, it's better to mint its own object properties and not use the Darwin-SW ones. I'll try to provide a more direct response about Douglas' sample data later on. One thing that I might say now is that I'm not sure that I understand what Douglas means when he says "it would be impossible to create an Organism entity. And in fact we will not create Organism entities as we don’t need them in our context". If the problem is a reluctance to mint and maintain URIs for resources that don't play an important role in the data, it's quite possible to just let them be blank nodes without URIs. If the issue is that the Organism doesn't have an identification, that's no problem. An Organism can have zero to many identifications at any particular time. New identifications can be added at any point in the future. Hi all, I am implementing Darwin Core in RDF as part of our API at Te Papa (Museum of New Zealand). My aim is to map our specimen metadata to rich Darwin Core RDF using JSON-LD, then 'dumb down' to Simple Darwin Core to contribute to virtual herbariums. I have mocked-up some records, however there are some areas where I'm not quite sure how to interpret the Darwin Core RDF Guide. The areas of confusion I have include: * Best practice for connecting containers together * Dereferencing of the DwC IRI namespace * The overlapping scope of the Occurrence and Specimen types * Conflicting usage of Taxon fields in the Identification object. I'm hoping for suggestions: 1. Are there any implementations of DwC RDF data online that I could look at as examples to follow? 2. What/to whom is the best way to ask specific questions about DwC RDF? I've been working on a proposal to improve Darwin Core for use with invasive species data. The proposal is detailed on GitHub at https://github.com/qgroom/ias-dwc-proposal/blob/master/proposal.md. The proposal is for a new term "origin" and suggested vocabularies for establishmentMeans and occurrenceStatus. I'd welcome your feedback on the proposal. >From my perspective it provides some needed clarity on the establishmentMeans and occurrenceStatus fields, but also adds the origin that is needed for invasive species research and for conservation assessments. Additional terms for sample event data in DwC

Hi all, In compliance with the directions for requesting changes to the Darwin Core (DwC) vocabulary, I hereby submit to the TDWG Content list a proposal for four new terms to more faithfully express sample event data. The need for these four new terms is based on several inputs: EU Nodes workshop on sample event data<http://www.gbif.pt/EuropeanNodesMeeting/workshop>, April 2016<http://www.gbif.pt/EuropeanNodesMeeting/workshop>[1]; discussions on the Sample event data publishing interest group<http://community.gbif.org/pg/groups/47949/sample-event-data-publishing-inte…>[2]; experiences publishing the first round of sample event datasets<http://www.gbif.org/dataset/search?q=&type=SAMPLING_EVENT>[3]. While DwC already provides many terms that enable describing sample event data, these four new terms will allow a larger number of underlying protocols to be encoded in a standardised way. Notably the term samplingTaxaRange will also allow for accurate presence/absence data to be recorded. These four terms are: layer https://github.com/tdwg/dwc/issues/125 #Justification Required for describing the different layers within a location. Especially useful for describing the location of sampling when the sampling protocol uses stratification. For example, vegetation surveys (relevés) commonly stratify a plot into vegetation layers and describe each plant species' abundance within each layer. #Definition The layer within a Location. Recommended best practice is to use a controlled vocabulary such as the GBIF vegetation layer vocabulary<http://rs.gbif.org/vocabulary/gbif/vegetation_layer.xml>[4]. The elevation or depth of the layer should be well defined in the vocabulary. Otherwise describe the range of elevation using minimumElevationInMeters and maximumElevationInMeters or the range of depth using minimumDepthInMeters and maximumDepthInMeters. #Comment Examples: "tree", "shrub". #Term group Location siteID https://github.com/tdwg/dwc/issues/126 #Justification Required for identifying a specific sampling site at or within a location. This allows distinction from dwc:locationID, which is an identifier for the sampling location itself. Especially useful for describing permanent sampling sites that haven't been georeferenced. This also enables sampling sites to be referenced across datasets. #Definition An identifier for the sampling site at or within the Location. #Comment May be a global unique identifier or an identifier specific to the dataset. Example: "tr011-s1" identifies a sampling site within a location (locationID= "tr011"). #Term group Location samplingTaxaRange https://github.com/tdwg/dwc/issues/127 #Justification Required for describing the range of taxa that could be observed at the time and place of sampling given a) the sampling protocol or b) the taxonomic coverage of the study and the expertise of the personnel carrying out the identification. This would allow for accurate presence/absence data to be recorded. #Definition A short list (concatenated and separated) of taxa names or the URI of a timestamped checklist describing the range of taxa being sampled during a sampling event. For taxonomic and biogeographical/ecological reasons, however, this checklist should exist solely within the context of the sample event dataset. #Comment The recommended best practice varies depending on whether the list of taxa is short or long. For a short list, the recommended best practice is to separate the values with a vertical bar (' | '). Examples: "Lepidoptera | Coleoptera", "Lepidurus arcticus (Pallas, 1793)". For a long list, the recommended best practice is to use the URI of a timestamped checklist. Example: "http://danbif.au.dk/ipt/resource?r=checklist-bees-denmark" - checklist for the taxa of bees occurring in Denmark. #Term group Event siteTreatment https://github.com/tdwg/dwc/issues/128 #Justification Required for describing the treatments that were intentionally applied to a sampling site before sampling occurred. Especially useful for describing sample events where the underlying protocol tests a control-group versus a treatment-group. For example, an investigation looking at the effects of grazing on vegetation will have a control plot and a plot that has been permanently grazed. Note this is different from dwc:preparations, which only applies to a specimen. #Definition A list (concatenated and separated) of treatments for a sampling site. #Comment The recommended best practice is to separate the values with a vertical bar (' | '). Examples: "permanently grazed", "Imazapyr | Triclopyr" - two herbicides that have been applied. #Term group Event None of the existing DwC terms is sufficient for any of the proposed terms although two are somewhat related: locationID ("An identifier for the set of location information") and preparations ("A list of preparations and preservation methods for a specimen."). Neither are adequate - locationID is an identifier for the sampling location itself but not specific sampling sites within the location and preparations refers exclusively to specimens but not a sampling site. TDWG DwC Text schema references git head

Recently, iDigBio has seen some errors popping up in our logs related to fetching XML definitions from https. In tracing this problem we found that the current published text XSD: http://rs.tdwg.org/dwc/text/tdwg_dwc_text.xsd References the darwin core terms with the URL: https://raw.githubusercontent.com/tdwg/dwc/master/xsd/tdwg_dwcterms.xsd For those of you not familiar with how git and github work, the URL being used is an unversioned URL pulling right from HEAD off of github (rather than a version tag or branch). This means that any committed change to the file on github will immediately change the behavior of schema validation in client programs, potentially invalidating a previously valid XML file (or simply breaking things if the commit contains errors). This seems to be related to a (potential) issue with the new DwC release process. I get that we're now moving towards more of a "living standard" model with small incremental update. I think we still need some form of release process. Rather than having defintions pulled right from github master, we could create a "latest" tag in github that everything references (in addition to tags for individual releases probably): https://raw.githubusercontent.com/tdwg/dwc/latest/xsd/tdwg_dwcterms.xsd Then, commits could be made to the DwC repo representing the ongoing work of improving the standard, and then when everyone is happy with the changes, the tag could be moved to indicate that the changes are now "published". If we want to leave the URL as is, we should document the commit procees in the contributor documentation. There is a well known pattern that exclusively uses branches that is often called git flow: http://nvie.com/posts/a-successful-git-branching-model/ We could also move to a "no commits to this repo" model, where all changes must come in as pull requests from forks of the main repo. - Alex

Quentin and all: I finally had a chance to read through this long list of emails. It's great to see the discussions inspired by Quentin's proposal. To bring this particular thread back into focus, Quentin, I think it would be helpful if you could summarize the comments and suggestions that pertain specifically to the proposed term changes, perhaps in the github doc if you think that is appropriate. I would like to see some concrete next steps for moving forward. I too am encouraged by Donald's remarks, as they capture much of what inspired work on the BCO and are consistent with the directions that I think TDWG needs to move to keep pace with biodiversity and data science. As important as those high level changes are, I want to make sure we we don't loose track of the much needed work on origin, occurrenceStatus and establishmentMeans. Thanks, Terry; and agreed! I’ll claim full-credit for the over-verbosity. But when it comes to taxon names, and how to structure the information appropriately, I’ve tried every strategy for communicating from super-thin to super-verbose (the recent thread epitomizing the latter); and on balance, none of them are effective because there is SO MUCH noise out there in terminology, and concepts of concepts, and such. It’s a perpetual uphill battle. My hope is that, in this case, the information was decipherable to primary audience (Nico). However, given the recent (excellent) progress with the PLAZI workflow, and some other things that are happening later this year in GNUB-space; perhaps it’s time to revisit those conversations, in the context of Nico’s original question, and hammer-out a functional solution (or, if not a “solution”, at least a quantum step forward). Note that the stuff I was describing isn’t just GNUB; it’s embedded in the DwC terms as well. And the few elements that are missing from DwC are embedded in TCS. The main other aspects are the Reference metadata (the ill-fated TDWG Reference standard; now looking towards NLMS), and Agents (most people I know follow FOAF). Other than those, the main missing holes (in both GNUB and DwC) are the Appearance stuff, and perhaps a more robust approach to the relationshipAssertion stuff. Maybe a task for TCS 2.0? Hi TDWG Content group: Perhaps someone can answer these question? Suppose I submitted a new biodiversity study to a journal for peer review and ultimately publication. My study mentions taxonomic names, but some names are used in more than one specific sense throughout the manuscript. As part of my study's data body, I want to say things like: at this point or these sections in my manuscript, I am using the name in the sense of authors X. And: later on in the Discussion, I am using the name in "my new sense" (as an example). I want to submit a table with structured metadata on the various usages of names in my manuscript, as part of the supplementary data provided to the Journal. I believe part of what the table would have to reflect, for each usage, is whether this is my usage, or that of someone else that I am ok with (=> define speaker role). Is there a best TDWG standard to glean terms and definitions from to draft up that table? I assume it is Darwin Core and/or the TCS, but then has someone actually tried this (= extract the subset of terms needed to identify names, usages, speaker roles) in conjunction with (e.g.) a biodiversity inventory or taxonomic revision to be published? The key purpose here would be to facilitate better name usage data practices, tied to the process of publishing new data via journals. To make data about name usages part of the supplementary data, in a structured and rather explicit format. Thanks and best, Nico
