For your first cases - protected areas or tdwg biogeographic regions
(and many other categories of places) - use the higherGeography term.
The comment for the term already shows an example containing a
protected area:

Example: "South America; Argentina; Patagonia; Parque Nacional Nahuel
Huapi; Neuquén; Los Lagos" with accompanying values "South America" in
Continent, "Argentina" in Country, "Neuquén" in StateProvince, and Los
Lagos in County.

In the case of the id, use locationID. If the value given in
locationID isn't resolvable all on its own (thus providing the
reference system), then it isn't a global identifier and it will have
meaning only within the data set.
